چکیده

We describe TissueInfo, a knowledge-based method for the high-throughput identification of tissue expression profiles and tissue specificity. TissueInfo defines a set of tissue information calculations that can be computed for large numbers of genes, expressed sequence tags (ESTs) or proteins. Tissue information records that result from the TissueInfo calculations are used to generate tables suitable for data mining and for the selection of genes according to a given expression profile or specificity. When benchmarked against a test set of 116 proteins and literature information, TissueInfo was found to be accurate for 69% of identified tissue specificities and for 80% of expression profiles. The accuracy of the identifications can be increased if query sequences for which little information is available from dbEST are ignored. Thus, with 80% coverage, TissueInfo achieves an accuracy of 76% for specificity and 89% for expression. For the same set of proteins, the curated tissue specificity offered in SWISS-PROT was accurate in 78% of cases. TissueInfo can be useful for the selection of clones for custom microarrays, selection of training sets for ab initio identification of tissue information, gene discovery and genome-wide predictions. Further information about the program can be found at http://icb.mssm.edu/tissueinfo.

Quantitating tissue specificity of human genes to facilitate biomarker discovery

We describe a method to identify candidate cancer biomarkers by analyzing numeric approximations of tissue specificity of human genes. These approximations were calculated by analyzing predicted tissue expression distributions of genes derived from mapping expressed sequence tags (ESTs) to the human genome sequence using a binary indexing algorithm. Tissue-specificity values facilitated high-th...

Bovine Leukaemia Virus onco-protein Tax antigen identification in human lymphomas tissue

Background: Bovine leukaemia virus (BLV) is the primary cause of enzootic bovine leukaemia which belongs to the HTLV/BLV group of oncogenic retroviruses including Human T-cell leukaemia virus types 1, 2, and 3 and simian T-lymphotropic virus. Due to daily consumption of milk, meat and other dairy by-products, a possible role in appearing human cancers can be assumed for BLV. Materials and Metho...

بررسی نقش بیومارکری ژن ها در تمیز دادن نمونه های سرطانی متاستازی و اولیه از بافت نرمال در سرطان پروستات

Background & Aims: Prostate cancer (PCa) is the second most common cancer in men worldwide. The identification of sensitive and specific biomarkers in tissue and serum is of utmost importance to reduce the mortality of prostate cancer. Since that, early detection of cancer has an important role in treatment, in this study we tried to identify genes that could potentially effective in early...

Identification of Discriminating Biomarkers for Human Disease Using Integrative Network Biology

There is a strong clinical imperative to identify discerning molecular biomarkers of disease to inform diagnosis, prognosis, and treatment. Ideally, such biomarkers would be drawn from peripheral sources non-invasively to reduce costs and lower potential for complication. Advances in high-throughput genomics and proteomics have vastly increased the space of prospective molecular biomarkers. Con...

Tissue-specific regulation of mouse MicroRNA genes in endoderm-derived tissues

MicroRNAs fine-tune the activity of hundreds of protein-coding genes. The identification of tissue-specific microRNAs and their promoters has been constrained by the limited sensitivity of prior microRNA quantification methods. Here, we determine the entire microRNAome of three endoderm-derived tissues, liver, jejunum and pancreas, using ultra-high throughput sequencing. Although many microRNA ...
